From my understanding, after chemical drenching the city they didn't expect anyone to still be living so they went on with the task of burning the bodies. When they saw the guy they could have thought 2 things :
1. He's one of them trying to get to people inside the car.
2. They were instructed to kill anyone regardless of situation.
